Black Emperor, Buckethead, EYEHATEGOD, Dream Theater, King Crimson, Liquid Tension Experiment, Opeth, Vision of Disorder, Iced Earth, The Sarcastix, MortaL ShloP, Death Cube K, Les Claypool’s Fearless Flying Frog Brigade, Primus, In Flames, A Fire Inside, Rush, Cake, The Pixies, Atmosphere, Apex Twin, Motionless Faerie People, InTox, (Original) Organism, Dredg, Morbid Angel… These are all pretty good ones that I’ve heard. I don’t bother to remember the ones that sucked though I’d probably be able to point them out if listed.

I've given examples showing why. Their albums are made so that each song flows into the next one. Instead of simply having music on there, it's constructed to build itself up and eventually come down again. Lateralus is the best example and Opiate is the worst.
Their complexity through simplicity. They can take really simple themes (like a conflict between two people or oneself) and make it complex and intriguing (The Grudge and Schism, respectively). The guitar work isn't exactly the most complex stuff out there but it brings the words together. The drums, well they are excellent regardless.
Aside from music the artwork on their albums is nothing short of great. The smokebox (and the rest of the artwork inside the book), the Lateralus coverbook, The Opiate cover, the Undertow Back cover, etc. Not to mention the shirts.
